That's a different issue from what the OP is talking about. The clone issue is some missing code in SONAR to handle the ARA region clone.

I experienced this as well and the "fear" of it repeating made me default to a work-around that is not particularly "fun" and removes the ability to see the rest of the project :( I opened the audio from the track I wanted in stand-alone mode and could work with it just fine, save it, and pull it back into SONAR. This also had the advantage that Melodyne is not even in the SONAR project at that point, but undermines its effectiveness as a plug-in.

There does not appear to be a fix to my OP.  I believe that Melodyne Studio supports multi track editing but it comes at a somewhat hefty price and I am unsure as to if it integrates well with SONAR.  Anyway, I am thinking that as long as there is some workaround that is tolerable I will continue on with the essential version but avoid the editor upgrade price for now.

For what its worth I always bounce Melodyne edited tracks to another track.

I have the problem where I keep getting the Melodyne Licenser screen opens and all of the little blobs are greyed out and uneditable. I contacted Melodyne they were very helpful but my problem is still there. Occasionnaly that is working good but 9/10 the problem remains.
 
It's extremely bad when you buy a product and cannot use it because of the anti-piracy systems...
