The only way to know what instruments actually exist is in the synth rack view. The tracks in the main timeline really have nothing to do with what is actually going on in virtual instrument land.
 
They seriously don't even need a synth rack view. Just make the track pane relevant to what is going on. Make the clone feature real and not just another midi track. Sheesh! I feel like this is all left over bad code from the original cakewalk software. When a virtual instrument was general midi.

Ok, I know, it's confusing.
 
Originally I was annoyed because my cloned track would share the original's effects bin, but now I realized that my cloned track IS the original track. I thought it would clone the instrument and I could change things. Now I realize that when I clone an instrument track, it is just makes a second midi track. If I change the parameters on the 2nd instrument track, it changes it on the first. 
 
So basically my question is changed to:
 
How do I clone an instrument (not a track), keeping all parameters the same and not have it be linked to the original?
 
Example:
I create a instance of dimension pro. I try to clone that track. Every parameter is linked to the original. I change a preset on one track, it changes it on the other. Everything is linked, but midi data.
 
So say I create 20 clones of the same virtual instrument track. Only one instrument will show up in the synth rack view. This is the view on the right side under synth. It says media/plugins/synth. (it might be hidden)(click the 2 arrows to unhide it.)
 
I want to be able to clone a synth in the synth rack view. There is no way to do this. (That I know of.)
 
I found the preset workaround. I just think it's a huge hassle.

It seems the only way to do what you are trying to do is insert another instance of the Synth, then copy and paste the midi data into the new track. It is only one extra step, but I can't see any other solution. This had me stumped for while as well. It seems unlikely that cakewalk would not be aware of this but I can't seem to find a mention of it anywhere in the manual.

Do you use track templates ?.
That's also a big time saver. Don't know if they would be a help for you here, you might find using presets works just as well for you, or better.
 
Being able to just 'copy' a synth with all it's settings in the synth rack could be quite useful.
Maybe something like the way you can already <ctrl> drag effects from one bin to another with all it's setting.

Yeah, that's about it.  I've only ever tried using the cloned track function once, which lead to the thread I linked above.  I've never used it since because I just don't see the point.
 
A simple 'copy track' would be really useful, but for now you need to do 2-3 steps yourself to get the same result (which isn't that big a deal really tbh).

I learned the hard way to save things like multi-racks in Kontakt, because if you ever have to install Kontakt again (loss of OS, maintenance of Kontakt, etc.), you may well lose any unsaved settings.
 
The above DID happen to me, and I had to reconstruct the loaded instruments and all settings, for multiple instances of Kontakt, in multiple projects.  QUITE the pain in the afterburner.
 
So, ever since that grand adventure, when I create any multi-rack in any instance of Kontakt, I create a text file with relevant details, and/or save the multi-rack as a preset, in a new Kontakt Multi-Racks sub-folder of the project folder.
 
I DO think a feature request is a GREAT idea, as well.

I think it may help if you think of MIDI as always needing to trigger something. Your title is confusing to me and seems to have little to do with what you later describe. 
 
One thing that may help is just copy the MIDI track and insert an audio track.  Use the FX bin of the audio track to hold a synth. Output the copied MIDI track to that synth. 
 
The synth rack is convenient but is not absolutely necessary for single out synths.
