   I recently upgraded to X3 and Win8 (fresh install) and now in the Virus VST3 window I can no longer right click to assign/add "knobs" to automation.  I was wondering if any else has seen this issue or maybe there is a new function that i am missing in X3.  Any help is appreciated.

There certainly is issues in the VST3 for Virus Control, associated with the stereo output ports being mis-assigned and incomplete.
 
I have not tested this VST3 extensively for automation however:
a) default for automation is the midi source track.
b) If you open the automation lanes and right click it appears that all the Virus ti automation elements are available...
 
If there is something that works in the VST2 version but not the VST3 version, a bug report would be in order, but at first glance the VST3 automation seems to be ok, so if you need something checking out and validating pls state a specific case and I will attempt to duplicate it here..
