I already had the full Medlodyne suite. The install went great, and i see the full version in ARA. 
 
I used the FX Region for Melodyne on 5 tracks and the clips mostly work fine., However, if I don't always start at the beginning of a MD'd clip, I may hear only one of the 5 tracks. If I stop and start again, this behavior disappears.
 
Any ideas?

I have not seen this behavior personally. If you can repro it after closing and opening the project please submit a bug reprort and include a zip or link to the entire project file.

Here is an example. Same five clips, M78-80, copied to an adjacent measure, M82-84. The first time it runs through, all five tracks are heard. The subsequent set, only the last voice is heard.

Hi James,
 
What buffer size are you typically using in your sessions? If you go to Preferences | Driver Settings, There is a Buffer Size slider (This is grayed out in ASIO Mode) and to the right of it it will list in MSEC and Samples.
 
Let me know what you have there.
