You can preserve links if you
use IE
quote the message
open the message in the full editor
use the editor copy to clipboard function
paste into wordpad
 
(Although I had no problem using FF "Save as" and would rather clean up html than mess with IE).

Yeah, IE is donkey berries. I'm about to start screwing around with Linux (Ubuntu) on one of my ancient laptops so maybe there'll be something in there to deal with this. I used to be able to get FF to save forum webpages that eventually got deleted but I forget how. May not work for this anyway.
 
hmm... maybe it was the raw html and I just loaded it back into FF without redirecting to the URL.

I have a bunch of sorting to do across all my systems due to the massive amounts of notes and bookmarks I've created in the past year and a half. Swiping crucial info from my messages will be part of it but now I can let it wait until I'm ready while I refine my personal archiving system.

If you have Microsoft Office, One Note is great for this sort of thing. You can organize website snippets and text and links and images into notebooks. It's great for keeping track of things like this.
