Like Danny, I've found toggling audio engine, or sometimes Track Arm, do the trick in many situations of the type described by the OP.

When ever that's happened to me, it is the Delay plug in that causes the latency.

Thanks for all the replies! I'll try turning off the audio engine, then back on. Maybe that'll do it - I hadn't thought of that!

I prefer the blunt approach - when I record an overdub, I disable ALL Fx via the 'E' shortcut.
Can't remember if this was/is a feature of X1D Expanded or just X2
