The top open e on the nylon guitar sample library is flat.  Is there any way to tune that single note within kontakt?

Have you checked for updates? It may have been corrected, I have just tried it and acording to my Korg chromatic tuner it is spot on save for very slight variation in the round robins.

Listen to this little bit.  It sticks out like a sore thumb.  The backing guitar is tuned, I checked.

I was wondering if there was something in Kontakt where I could bump it up by a few cents.

James Taylor claims that slight de-tuning is best on an acoustic guitar.

You could probably do it in Kontakt, but there would be several samples for that note, velocity layers and round robins to deal with and it would need some advance Kontakt skills. Maybe I did not detect it because I wasnt playing the offending velocity layer sample?? On the odd occasion I have made a kontakt instrument I tuned the samples before mapping them in Kontakt.

Melodyne could be used on the bounced audio track but you would need editor, not the version that comes bundled with Sonar.

You could try contacting Greg at OTS, he is usually ultra helpful.

Reminds me of the time my son (15 at the time) was using my Ensoniq EPS sampler to lay down a bass line. He claims that one sample was out of tune. I tell him "impossible, it's a commercial sample. I'll show you, we'll hook up a tuner." Red faced I was when that note would not bring the tuner dead center. Off by about 3 cents. All the other notes were dead on.
