The "Save as" function will create a new directory, copy the current Cakewalk project file (which contains all the MIDI info) and the audio used in the project (with "Copy audio with project" check). I do not know what "other files " there are. If you use per-project folders, it is easy enough to copy the complete project including all version of the project files, used and unused audio using window to copy the folder.

This is assuming g you are using CWP and Per Project Audio Folders. When you use CWP and per project, each project is saved in a single folder that you name at the start of the project. One folder contains everything. If you are using CWB, stop it and convert all your projects to CWP and per project. CWB's can get corrupted allot easier than CWP's and if a CWB gets corrupted, you might as well get the Vaseline out, as you are screwed!. If a CWP gets corrupted, and they hardly never do, you can still open the project and save your stuff.
