In SD3 not all programs/kits populate all instruments. Depending on the instrument you are trying to play, it might be necessary to load the instrument directly rather than relying on a program or kit.

If you want to use the patterns in SD3, you can do that in the two ways already described by Scook and Brundlefly. You can record the MIDI track in real time and trigger the patterns via your MIDI keyboard (you can't do it with the mouse). Or you can drag and drop the patterns into the MIDI track by selecting a pattern and then dragging the music icon from SD3 into the MIDI track. This creates a MIDI Groove clip of the pattern, which you can drag out to desired length.

Thanks guys.
Much of the confusion seems to lie with Sonar glitches and finger trouble. 
Whole folders or certain sounds just seem to drop out and then I start tweaking stuff in the Inspector to try and fix it which just makes it worse because I can't remember what the default settings were.. Lol.
I'm learning to sigh dramatically, delete everything, restart Sonar and reinstall SD3 which solves problems in a disturbing number of cases. 
At least I have now learned to save the settings.
Scott, will your garrigus.com?SD3 video be up again soon?(I couldn't find it)

Quick, semi-related question. I use a 25-key M-Audio Ozone for MIDI inputs, but am not savvy with re-mapping, and would like to make the input pattern tighter. Can someone recommend the best method to re-map keys? A good resource would be very helpful. Thanks. Michael

Drum maps (in the manual/help). They seem confusing at first, but once you've got your head round it they're pretty straightforward and very, very useful.
