Yup...Has happened to me twice.  Second time was just my poor memory of the first time.  If you have your VST plugs in a folder of your choosing...say Program Files/Cakewalk/ VST...you cannot let the NI Service Center do the installing.  Do it manually and tell it where to put the VSTs.  Elsewise you'll have to do it all over again.  OR....include the folder where the NI Service Center DOES install the VSTs in the scan path of Sonar.

Had it happen to me as well. Freaked me out also.
Downloaded and installed all manually and have been scared to update ever since. haha!

I just bookmarked this thread. I'm learning Kontakt. I'm on video 10 of the Groove3 series, then on to the Kontakt 5 update videos. I cannot tell you how impressed I am with the sounds. I know, everyone said they were better but dang, they REALLY are a LOT better than anything else I have. I'm going to get the Bolder mandolin and banjo.

It's weird though because I've downloaded updates AND installed them from the Service Center many times before and it's worked without problems. I didn't change any VST folder locations this time and yet it still managed to screw it up. 
 
I would guess that the Service Center has the information about your VST folder locations from when you first install Komplete? Because that's when I specified them. I keep all my VST's in Program Files/Common Files/VST and Komplete had no problem installing them there. 
 
But I'm not sure it's a folder location issue. The Service Center obviously knew where I had my VST's located because it deleted them as part of the update install. As an experiment I tried installing one of the updates from the Service Center again after reinstalling Komplete. I watched the VST folder as it was happening. Sure enough it deleted the old VST, but then seconds later a new one appeared. I tried it again with another install and it worked. I then felt confident enough to carry on with the rest of the update installs this way. So it deletes the old VST and installs the new one. I guess it botched it by deleting the old VST's but failing to install the new ones. I think manual installs for me from now on though. I mean what exactly is the point of being able to do it from the Service Center anyway? It's not as if they make it any easier, because you still have to click "install" on every update. Why they don't have an "install all" option is baffling. I guess that would just be too thoughtful for NI.

A few things I noticed last nite when I ran so called service center..
 
you have to pay attention to the dialog boxes as the install progresses.
 
SOMETIMES the install will choose its own destination based on what I dont know, but in those cases I moved the dll to its proper nesting home,
Then sometimes it will allow you to change the destination, which is a PITA cause the dialog box is tiny and you have to scroll to find the file location, but i was watching the destination during the install and the older dll was replaced with the new one.
 
I only updated the FX dlls I had, not the instruments, so dont know if that has a bearing or not
 
But the manual method is the safest.

One of the strange things about computers is how everything works fine until one day it doesn't. I have tried to figure out why but the only thing I can come up with is todays computer really isn't the same one you had 6 months ago, with all the windows updates and software updates you get. Glad you got it figured out. The Cakewalk Forums have helped me out so many times with that kind of thing.

Lots of updates, lots of people updating simultaneously.
I'm guessing that they had a server error or lost server connect while you were updating and the Service Center doesn't have enough smarts to recover from that particular situation.

Whatever it was, NI really need to get their act together. It really defeats the whole point of these "service center" type apps when they're less reliable than you just doing the updates manually.

When I update within service centre  for some bizarre reason it forgets to install vsts!!
 
So I always manually install the updates..
