Appears documented as fixed in X3E ...
"Resolved an issue where Melodyne blobs in RegionFX clips were not lining up with the grid at certain tempos"

Guys, I have submitted a report for this bug. Also Noel, I hope you got my PM and downloaded the session file. The 10 mb limit with the report submission is not very useful, since it is such a small value.
 
Any way, here is a quick work around for now: click the "FX" button on your toolbar to turn off all VST plugins. Then work on your vocal tracks and when you're done, engage your plugins back into the session. It is definitely when certain plugins are working when this issue arises, at least so far from what I've tested. I would be curious to know what plugins you guys have running when experiencing this issue.
