Future proofing a project could be a problem.

I'm not sure on this as I have tested it yet but if for some reason you change your studio gear and drop your REMOTE SL, you could have a problem re-opening old projects you wish to rework.

If you have used the AUTOMAP version of lots of your install softsynths/plugs they will not show up as installed and therefore you will loose your total recall in the project.

Am I wrong here or could this be a potential problem to some people in the future?

I can't think of any way of saving settings other than to create a VST preset for each of your VST(i)s before you get rid of your Novation. Then you could replace your plugins with non-wrapped versions and load your saved presets.
