I have also seen on my desktop when working with dedicated USB interface that is directly hardwired to the motherboard 'seems' to be the most reliable connection versus using the case manufacturer's ports on the front side.  Your mileage will vary.

If you must use a USB port hub, make darn sure you have it powered and not trying to use the USB under it's own minimal voltage.  If your desktop is used in real world applications: printer, scanner, thumb drives and so on, try unplugging them during your DAW sessions.

PCIe or USB FuturEd evidence - as much as possible, anyway. I do not like being dependent on the motherboard slots Tho, since I upgraded computers and then had to put my interface, or more often, my dual-screen maps.

It seems that due to inherent differences in how data transfer USB and Firewire, it is preferred for recording audio. My simple understanding of what the computer based on USB, Firewire, while working independently. After the USB data transfer in spurts, and rarely reaches a transfer rate of advertising. Therefore, even USB 2.0 compares poorly with Firewire 400.

 
As I mentioned above... it's down to the specific audio interface.
At present, very few USB audio interface deliver round-trip latency on par with the best PCI/e units.
That said, the RME Fireface UFX certainly delivers lots of I/O with low round-trip latency.
The RME Fireface UC and M-Audio FastTrack Ultra and FastTrack Ultra 8R also deliver low round-trip latency.  At present, these are the only USB 2.0 units to offer this level of performance.
 
So... in the end... it's down to your specific choice.
If you go USB (and you want the lowest possible round-trip latency), you have only a few good choices.
ie: If you pickup a Fireface UFX, you won't be disappointed in it's performance.
