I think the "new" feature introduced in Sonar 6, namely Audiosnap, sounds like something you could use to achieve this. I think you need to align the beats in an audio track (rather than a MIDI track, which surprises me that this part was left out) -- but all the accompanying MIDI stuff should re-align accordingly. I know, because I've done this when recording my band where our drummer uses a V8 (midi) drum kit. I use the audiosnap tool against the drummer's audio tracks, and his accompanying MIDI that I captured realigns itself as you'd expect.
The net effect is that nothing should sound any different, but now you have a matching tempo grid with which to work. Of course, you can then take it a step further, and using audiosnap in conjunction with the tempo map, change the tempo map such that the audio tracks (and midi tracks of course) will change tempo too. It can take a bit of work to make it sound natural and without artifacts generated everywhere, but certainly possible.
We had one song where the drummer dropped his sticks and, in picking them up, the tempo wavered significantly for a few measures. It took me a while to play around with it, but I eventually got it to sound right where you wouldn't even notice the original issue. Of course, it's often better to redo the song if you can, but sometimes you have no choice and audiosnap is a great tool -- and why I asked for such a feature to be added for many releases. Just be prepared to experiment and learn....and you'll be surprised at what you can do.
